When everything is working correctly, only fully digested nutrients — single amino acids from proteins, simple sugars from carbohydrates, fatty acids from fats — pass through this barrier in a carefully controlled way. Large, undigested food molecules cannot get through. That is the design.
Certain foods interfere with this design. Which tissues get attacked depends on which proteins leaked through and which of your tissues happen to look similar to those proteins:

Why standard medical treatment does not fix the root cause
